Can I use my 2 One way tickets zones A-E for the BNSF Line on any other metra line out of CHI as long as it's the same zones or are some routes priced differently?.

Yes. Key word is Metra line, they're not valid on the South Shore Line.
Or the NICTD as it's called these days. Metra has it's own South Shore Line (officially called a branch), which you can use.

Metra's line is the South Chicago branch of Metra Electric. As has been said, NICTD's South Shore Line has its own tickets. But any Metra ticket can be used on any Metra lilne. the tickets are sold by zone, not by station name.
