I saw this website that did not look to be under Amtrak. It offered a better discount for the Pac Surfliner too.

No, the Pacific Surfliner has it's own website because it's a state-funded corridor train. The Coast Starlight, Empire Builder, etc are national trains.

When you book a trip you are actually accessing the Amtrak reservation system.
Same with the Amtrak Cascades and San Joaquins websites.
As Cal said above, this is a state funded train.

There is a similar website for the Downeaster, since it is operated by Amtrak under contract with the NNEPRA .

The "25% off" is a promo...for a limited time. Not unlike promos offered by Amtrak.
The main Amtrak site lists these everyday discounts: Amtrak Everyday Discounts: Deals for Kids, Seniors, Military & More
You'll just have to search (Google) around for other state's websites and see what's available.
