Does anyone know if you book NYP to WAS with a stopover on Acela, that you would still receive the 500 point bonus for the journey?

End-point to end-point, highly doubt u will get bonus. You cud always call and ask though

Just did so... you're correct. Normal points would apply. No bonus if I add the stopover.

Your multi-city routing can include the bonus as long as your pairs are all bonus pairs. So was - NYP - BOS would garner 1000 points.
