I kind of like how some of the locations aren't served by Amtrak (downtown Burlington, Pueblo, Galveston). Burlington and Pueblo definitely have potential for intercity rail service, and even Galveston could be a commuter rail terminus in an ideal world.
 
Would be nice if Amtrak could sell space on the ferry moves for us rare mileage fans... it might even pay the expenses...

Even if it didn't make financial sense for Amtrak to offer their own through passenger services it might have been possible to offer a private varnish service for third parties to staff and sell. That being said I can imagine it's a bit of a bureaucratic nightmare to schedule and approve an antonymous train for paid passenger service.
