If I'm going from Atl to Seattle, will any checked baggage be handled by Amtrak personnel for the whole trip (transferred from train to train)?

Yes, a garment bag is considered carry-on. And any station that you would change trains at has checked baggage service, so that your bag(s) would be handled by Amtrak baggage handlers throughout your trip.
