Why does the CZ so long to get through Nebraska?

Been tracking the CZ for several months. I understand the difficulty crossing the Missouri River right now but it appears that Nebraska is more often than not a bottleneck for the CZ. Freight traffic? Looking forward to a trip to California this evening but concerned about the potential for being late. More of a rant than a request but always appreciate the insight of the membership.
 
The BNSF track from Lincoln, NE to Kansas City is closed by Missouri River flooding. That means the track east of Lincoln now has 50-60 freights per day instead of the usual 30 or so. That, plus frequent maintenance windows near Plattsmouth to maintain the levees protecting the track, means that Amtrak has to go with bottlenecked flow of freight traffic.
