There are several bus stops in San Francisco, but you would need to go to the office near fishermans wharf, the ferry building, if you need to obtain a paper ticket.
Actually, the Ferry Building is nowhere near Fisherman's Wharf, it is at the foot of Market Street on the edge of the Finacial District on the Embarcadero (the boulevard that runs along the waterfront). And the Amtrak office/waiting room at the Ferry Building is not actually in the Ferry Building (a huge buidling with a clock tower and a very nice food hall inside) but about 100 yards to the south, in a brick building. The ticket office is reached by going along the side and entering on the bay side of the building. The busses stop out front at the curb, and it's a busy Amtrak thruway bus stop so there is usually a bus waiting out there, but it might not be the bus you want so be sure to ask.

There are other Thruway bus stops in SF, including Civic Center, Caltrain Staition, Convention Center, Shopping Center (Union Square area), and Fisherman's Wharf. There are all curbside stops and not really very obvious-no shelters, bench or anything. I believe there are signs identifying them but you will have to know where to look. Your hotel should be able to identify the stop for you though.
